The human history of the Wellington Caves extends well before European arrival. The Binjang mob of the Wiradjuri long inhabited the Wellington region and knew the caves by the name Mulwang. That name would resurface generations later when a fossil bat recovered from Cathedral Cave was formally named Macroderma koppa.

European contact began in 1826, when the artist Augustus Earle visited the Wellington Valley and produced a painting showing Aboriginal people around a fire at the entrance of what is now Cathedral Cave. The first written European account came in 1828 from the explorer Hamilton Hume. The decisive moment for the caves' scientific reputation came in 1830, when local magistrate George Ranken discovered fossil bones of a diprotodon and a giant kangaroo. Returning later that year with the Surveyor General of New South Wales, Sir Thomas Mitchell, Ranken collected a large quantity of bones from what appears to have been a natural trap for ancient fauna. Mitchell presented these finds to the Geological Society of London in 1831, placing Wellington Caves on the map of world paleontology.

Throughout the nineteenth century the caves suffered vandalism until 1884, when the area was declared a natural reserve. Organised tours of Cathedral Cave began around 1885 with the appointment of the first caretaker, James Sibbald. By 1888, more than 1,500 visitors a year were coming to see the formations. Gaden Cave was discovered in 1902 and opened for tours in 1909, while a phosphate mine operated in the reserve from 1914 to 1918 before being abandoned.

From the late 1950s onward, the Sydney University Speleological Society took a leading role in exploring the system. Its members, particularly its cave divers, mapped and extended many sections of the caves, bringing the total of known caves in the reserve to around 26 and producing important discoveries including McCavity Cave, a subterranean lake under Lime Kiln Cave, and the rediscovery of Anticline Cave.
